Does markup validation have anything with do woth SEO

Has markup anything with do with SEO?
And is it worth to do it when even the big sites like google, facebook, yahoo, live, myspace and many other sites don't pass the test?

I think you are talking about html validation. If it is that you are talking about then I would say it is worth to do html Validation. You can use W3c validation tools to do that and yes it is an aspect of SEO.
